Recently I booked a ticket from ClearTrip.com for around Rs 4000. and the flight was AirIndia.
But due to some unavoidable circumstances I had to cancel my booking.
And after cancellation, to my surprise the Refund amount was Rs 0/-

So, it was as good as Flight missed for me :(

why the heck the refund system is so bad.

Was it a connecting flight ?
there is a flat 2000 Rs deduction for each flight. Its just how it is, unfortunately. Every country has this, you pay for a better service.

Depends on the time (before hours or days from the departure), the refund may vary for some airlines.
