For me.. I'm big fan of both the genres but mostly I prefer online FPS as they are more intense and needs reflexive action and if I have lot of leisure time

then its definitely RTS.

My picks are
FPS
QuakeLive(India Server)

RTS
WoW
Empire Earth
Age of Empire (I still play it and couldn't get enough :-D

)

Bioshock one of best FPS i have Played and Half life titles are always in my list. CS:CZ is very good and addicting. Crysis and Warhead etc

RTS
rise of nations
rise of nations:rise of legends

my FPS titles would be
FARCRY
Crysis
Metro 2033

Story based FPS: Half Life 2 is the best I've played.

Multiplayer FPS: Team Fortress 2 is the best. (ignoring the classics like CS, Quake 3, Unreal Tournament etc.)

FPS : UT3, Just Cause 2, Crysis
RTS: Age of Mythology Titan Extention Pack

RTS : AOM without Titans expansion & Total War series.
