How does one select a motherboard while assembling the system? How does one know about compatibility one component with other?

if you have already sorted the cpu you are using, then the cpu socket
then whether you are going to use SSD , graphics card , are you going to use usb 3 , sata 6. many more things to consider buddy.
build quality , ASS of the company , many more.
just put yourself in any config seeking thread and you will know most things.

cpu socket, space around cpu socket for better airflow, ram slot placement and no. Of ram slots (more is better),chipset model north bridge, pci slot and pci-x slots for sli and cross fire, min 6 usb port, e-sata ports ,diffrent disply connectivity options like vga(old) hdmi,d-sub, dp.
Finally but very important is capsitors build quality.

i hope this'll help u to understand a mobo.
